Title: Suction location / Option???

So I am starting this with words and hope that can be sufficient because I am not a CAD guy and my drawing skills, well, lets just say 1st grade is where I stalled out!

So, imagine the typical rig that started this page.  I have only ever seen the location of the suction port right in the middle and of a similar diameter to the hose.  I have stripped a shop vac I obtained uber-cheap from craigslist for this project. 

Do you fine folks think that if I build the baffle tall enough to allow the remains to sit right on top with the filter protruding down the middle everything would be okay and functional as a self-contained device?

You'll want to keep the filter on and make sure you have a good seal between the vac and the lid but, if anything, it might help the efficiency since you won't be using a length of hose between the collector and your suction device. I say go for it and then let us know if it's a success.
